Is there an elegant way to save all documents in the Inbox at once, so that I don't have to tap on all documents individually? This seems unnecessarily cumbersome to me.

The alternative would be for you to use Schoolwork alongside Classroom. In Schoolwork you set assignments as a teacher which creates folders in your iCloud Drive. Students then hand in their work which uploads to that assignment folder.
